Adding a novel Method to T-Coffee

In its M-Coffee mode, T-Coffee can be used to combine the output of any available sequence alignment method, even those that have not been built in. A new method can either be a different package, or an existing package with parameters different from the default ones. For instance, add a flavor of muscle that makes 40 iteration cycles rather than the 16 used by default.
